I have two hard drives hooked up to my airport extreme, but i want to protect only one of them. Is this possible to do in Airport Utility?

How do you want to protect them? Backing them up via Time Machine or other software? If so, if you can mount them on your Mac, meaning you can see and access them, then Time Machine and other backup utilities will see them too.
