Am I missing a setting somewhere? Or is there no way to sync data between two Health-enabled devices?

I have a 5S that I use for running primarily, due to both it being a little smaller and less concern about damaging it. I use the 6 for everything else, though. So I get the data from my runs synced in with the corresponding data, but that doesn't merge with the data from the rest of the day.

Is it just me?

Health data is backed up to iCloud (backups are encrypted) but not synced like contacts and calendars.

It's because it's Health, which in itself screams big privacy issue, so it can't sync like ordinary apps. But as dcharleyultra posted, it'll sync if you'll enable encryption on your backup, which you should anyway.

Correct me if I am wrong, but isn't encryption only available with iTunes backup? not iCloud? I understand the privacy concerns but maybe syncing via bluetooth in background to avoid the data ever reaching Apple's server might be a solution. I wonder if Apple Watch will sort of act as the bridge to do exactly that.
 
Only if you back up to iTunes. Not iCloud.

Thought the same thing myself, but it actually does back up to iCloud.

Back up your health data

You can back up the data stored in the Health app to iCloud. Your data is encrypted as it goes between iCloud and your device, and while it's stored in iCloud.

If you're not using iCloud, you can back up your health data with iTunes if you select "Encrypt iPhone backup" in the Summary tab.
