So on when connecting my iPhone to iTunes theirs 46GB of "Other" under usage on my iPhone I cant find anything that big.

Is their anyway I can get rid of other on my iPhone through iTunes?

Short answer is , no.

Data generated in "other" varies dynamically and is just part of how the OS works. You can reboot and even restore your phone and it may drop the "other" data size for a while but it will increase again.

46GB is one heck of a lot of "other" so you might be able to get it to decrease not return to that amount but never get it to go away.
 
Found the problem.

All the music from my external hard-drive never syncd over properly, re-syncd and it went! Yay
