I just got my iPhone 3gs last Tuesday. It is my first iPhone and so far I have been very impressed. I'm typing this message on it right now. I have read that it is bad to constantly wait for the battery to get to 0% and then fully charge it to 100%. I usually charge my phone everynight before I go to bed regardless of battery life. Should I stop charging it through the entire night or just charge it during the day when it needs it.

No need to continue waiting until 0%. Just continue charging it before bed like normal and you should be good. It's worked well for my 1st gen, 3g and now 3gs.
