For whatever reason, my display is not filling the screen properly as of coming of the charger this morning. Horizontally it is fine, but vertically I am missing the words under phone, safari, etc. You can actually see the screen adjusting itself when returning to the home screen. I tried powering off and on and a factory restore with the same problem occurring. Can anyone help?

I thought the same thing, but am not happy that a restore did not fix it.

Does this having anything to do with your jailbreak (although I assume a factory restore would have fixed this)? The reason I mention this is I note in one of your posts you mention using Cydia.

Ironically, when I do a screenshot, it's perfect. Well hopefully iOS 5 will correct this in a few hours.

I had this problems with my iPhone a few months back.
Try doing the three finger tap to unzoom because it might be stuck between zooming and unzooming.
It worked for me

Check under accessibily options, basically your screen is zoomed in.

Thank you, thank you, thank you.... that is exactly what it was and it was making me crazy!
