I backed up my apps using iTunes on my Windows PC but recently bought a Mac Mini. I wanted to switch the iPhone to the iTunes on the new Mac but when I choose to sync apps I get the warning that all my apps currently on my phone will be deleted and replaced with the ones on the new Mac... which is NONE! I pre-ordered the iPhone 5 and want to just hook it up and d/l my apps with groups intact. Will those come to my new phone over the cloud? I didn't find an option in the iCloud settings to back up apps. Just photos, calendar, documents etc.

on the macMini in iTunes click on the iPhone and then go to file->transfer purchases before you fully sync. Note this will not copy your entire music library over though.

That was EXACTLY what I was looking for. Thanks, Volz!! Funny, the idiot at the Apple store was clueless.
