Is there any application download or other way to keep the dock from being hidden, but let programs you are running go over the dock?
 
Not sure if I understand, but - you can chose whether or not the dock is hidden in System Preferences.

Don't know what you mean by, "..but let programs you are running go over the dock?".
 
The problem is that I would like a program like safari to take up the whole screen and be able to expand over the dock instead of the dock always having to be seen on top of the screen, I'd like to do this without having to hide the dock though.
 
The dock is on the bottom of the screen (or left or right as an option) it cannot be on the top of the screen. The Menu Bar is on the top of the screen.

Which are you talking about?

Then you need some other OS, as Mac OS X was not meant that way.
 
You're going to love OS X Lion then. Full Screen Apps is one of the big things that's coming. Probably later this year.
