Two of the apps I have set to load upon startup have a popup window that is displayed automatically. Its not a huge deal, as all I have to do is exit out of them, but I would rather them be hidden since its a bit annoying.

The windows are for Skype and SkypeCap (a skype recorder) btw. Is there a way to solve this? Maybe some use of apple script?

System Preferences>Accounts>Your account>Login Items (tab)

Click the little check boxy to hide the item on startup ;)

You can also right mouse click on the icon of the app and there is an option there to uncheck log in when logged on. Something like that.
