I want to hide GameCenter, iBooks, Chess, and PhotoBooth from my dock applications folder. I never use them and I don't want to have them in this folder anymore. I understand there is a new security system in El Capitan that makes it unable to delete these apps, but I was wondering if anyone has discovered a way to at least hide the apps while keeping the data so they won't be in this folder anymore
 
You could tag those applications and then create a smart folder to filter out those tagged applications. You can drag that smart folder to the Dock as well.
