I have finally managed to get HomeKit set up on my phone and am able to control all of our Hue lights from my phone. However if I ask HomePod to turn off the lights etc I get the response 'It looks like you haven't set up any HomeKit accessories, you can connect smart devices like lights, locks and thermostats in the home app'

Apologies if this has already been asked but does anyone have any suggestions as to where I might be going wrong?

Controlling Hue lights with the HomePod works for me. Maybe restart the HomePod, if you have not already done so.

Two questions:
1)Is there an Icon of your HomePod in the Home App?
2)Do you control your Hue lights with the Hue App or through the Home App?

Yep I can see the HomePod in the Home App and also control my lights through the Home App. However in the app it sometimes says that the connection to all of the lights has failed. Ive tried resetting the HomePod, Hue Bridge and my phone multiple times

I also sometimes geht the answer that the Hue Bridge is not responding from Alexa and Siri, but 3 seconds later all is fine. I think that there is some weird software glitch in your HomeKit setup.Your answers indicate that it should work.

As i do not have any better idea...
Maybe reset/erase the HomePod and start the setup again?
If you do not have that much devices maybe delete your Home (in the Home App) and then setup as new. But beware: All HomeKit settings are gone then.
