I haven't used After Effects much, but it comes with my CS6 subscription, and I have to use it to make a 2D animatic.

I have my panels all setup, but I have no idea how to do a simple cross dissolve/fade. I've looked in the effects section, but there isn't anything that does exactly what I want, which is for every panel to fade into the next.

I thought the video section would be the best to put this question. If it isn't, let me know.

Just overlap your layers and keyframe the opacity. (Click on the layer and hit the "T" key as a short cut to opacity)
 
That just makes my panels go dark... Is it because I'm not making them long enough?

You need to make sure they overlap for the duration of the transition.
