How can I do this?

I am going to start to convert my tv show seasons in handbrake to the apple universal setting. Now if I convert them will each disk show up differently? Is there a way the if say I converted a season of CSI that when I put it into iTunes I can have the complete season in one file instead of 6 different files for each disk?
 
Not easily, but you could make one huge file with chapter markers for the different episodes.
NOT recommended, it can only lead to problems!

Just make a folder for each season and a file for each episode like everyone else does :)

What do you mean by file for each episode?
