How can I schedule a force quit and shutdown?

I have a Mac mini that use as a home server. I have the basic energy saver scheduler turned on, but of an app like Transmission is open, it prevents shutting down.

I need a way to schedule a force quit everything command and then have the scheduled shutdown work.
