I order them by actions. For example, I have a folder called Talk where anything related to communication is in there like messaging apps, email, google voice, call apps, etc. I have another folder called Listen where I have all music and recording related apps in there. I have one called Go where all my navigation, location related apps like foursquare and yelp is in.
