How do you set up a phone as NEW and not lose app data?

Lots of people say to set your new phone up as new and not to restore.

So how do I setup as new and not lose my app data? When I restore from iCloud, everything is there, including my old text messages. Is there a way to save your app data and restore it after a clean install?
