I have been mulling over whether to move my time machine backup which is on Snow Leopard over to my new rMBP running Lion but I decided the new machine would be a chance to get rid of some of the clutter I had built up over the years. I'm only going to use migration assistant to move over music, photos, and my mail app. I was just wondering how Mac OS X handles this.

Since the native apps get upgraded every OS, would migration assistant carry over the old version of the apps if I use time machine backup? Or does it automatically detect which version I'm entitled to and upgrade it? Also, in my mail app I have an old account that is deactivated so it can no longer retrieve mail. Will Mail still copy over those emails from its archive? Are there any best practices for migrating iPhoto, iTunes and Mail?
