I often run several intensive programs at a time and this causes my MacBook Air to heat up to 90°. Due to my work, it often has to stay at this temperature for several hours at a time. Is this too hot and could it cause problems with my computer?

If that's in 90°C, then I'd think that it's normal. Apple has already set in place safety measures to make sure the processor doesn't fry itself, so as long as you run your Macbook fairly stock with minimal tweaks to power management, I don't think you have anything to worry about.
