the 4.1 Jailbreak comes out? I may be way too worried about nothing but I am wondering of the lingering effects of restoring from a backup when previously jailbroken. I hate to migrate jailbreak files and folders over from a backup that may not work or have issues on 4.1. I have been thinking about it and was looking at ways to do a complete restore but save most of my apps data. Probably not possible but just getting ready.

4.1 doesn't offer anything useful for me, so I'm not planning on updating until the next iOS release (maybe). If I were, I'd do a restore though to get rid of junk.

I think you just answered yes to the OP's question.

When a jailbreak for 4.1 becomes readily available, I too will do a full restore to 4.1 and then jailbreak 4.1. Like the poster above me stated, I would do it to get rid of the junk as well.

appbackup will backup the data of your app store apps then you can do a clean restore and just restore your app data after you jailbreak

... when my pokemon is at red hp :p. but seriously, I will restore my phone if i see a decline in performance

Jailbreakers should be doing a full restore to avoid that nasty loss of space issue. Big Boss even has an article on this here:

Thanks guys. That is a great article. The way I read it is 1) do a full restore and upgrade 2) re-jailbreak and re-install your backed up apps from Cydia 3) restore the iPhone from iTunes thereby getting all your pics, contacts, etc back on to the phone. Simple enough.

Is this how everyone does this and any issues in this method I should be aware of. With my 3GS I never had to go through this because I did not jailbreak until 3.1.2. Now with the 4 I am probably going to go through this multiple times with the next few major firmware updates.

One more question though. If you re-jailbreak then restore your phone from a jailbroken backup, will it overwrite any of the new JB files?

The ONLY reason to install 4.1, is if your phone came with 4.0.2 and you're trying to jailbreak.

Or if you are having proximity issues or you want HDR picture taking ability. Just because you don't see a need to restore doesn't mean there isn't valid reasons to.

Assuming the jailbreak for iOS 4.1 becomes available, your statement is completely false....

There are several reasons to install iOS 4.1 versus iOS 4.0.1 including, but not limited to:

HDR
Game Center
Proximity Sensor fix
