I honestly am not sure about Apple, but I know that in the past AT&T has limited it to one-per-customer.

What if my plan has three iPhones that I all want to upgrade? Will the apple rep let me get them (two 6 and one 6+ FYI). I can also bring all three of the old 4Ss to the store. I will be the only one out of my family lining up though.

Then they'll have to wait for their upgrade, either a few hours until the line dissipates or until it's back in stock. You would be able to get your line upgraded and as a courtesy be given the ability to get one more unit for someone else.

It's always been a limit of 2 per customer, I don't see any reason that it would suddenly change.
2 per day per customer 10 lifetime is the limit on all new iphone launches
