i usually use an ipod nano paired with bluetooth headphones. i'll sometimes use the iphone (or even my android phone) when the nano is low on battery or needs to be synced. either way, it goes in the pocket. the bluetooth helps a lot.
edit: maybe you could get less baggy running shorts with pockets?
What does everyone use when going for a jog? I can't put my iPhone in baggy/loose shorts or it just flys around and will probably fall out. I don't like the idea of an arm band either. Any other options that aren't a fanny pack?

iPod Shuffle, it has a clip.
I wouldn't go jogging with an iPhone; I also dislike those armbands because it feels like I'm getting my blood pressure taken with one on.
If you're serious about jogging then maybe try a shuffle or nano. I used my iPod Nano 3rd gen while jogging for years until it died. The great thing about the shuffle or nano is, they're built like tanks, so even if you drop it, it's no sweat.
I've started using a Phubby. It's basically a wrist pouch.
Kind of weird at first and takes some getting used to but I like it much better than an arm band (hate). It's nice if you use one of the GPS apps that track your path because you can see through the material pretty well.
