I am trying to reinstall a cydia app that is giving me trouble. However when i do that, or when i uninstall and manually reinstall the app retains all its settings from before the uninstall. I want to completely uninstall the app and then start again as fresh. Any ideas on how to do this?

Before taking an extreme route of a full restore, just delete the plist file from your phone before you reinstall.
/User/Library/Preferences is generally where they are kept
