I upgraded from iOS 7 to 8.3 via a clean install but my third party apps are now missing, also my music, and PDFs in iBooks. When restoring my phone from my backup in iTunes I stopped the Sync because it said it was going to change A quarter of my notes in my iTunes backup because it didn't match what was on my phone. I had just backed it up.

I just want to add all of my personal apps with all my personal data back on my phone. And music. What's the best way to do this so I don't change what is on the backup, or screw with new data on my phone since updating, like bookmark app icons, etc.? (it's been a couple weeks).

Should I just try syncing it? Will that mess with new photos on my phone, iBook purchases, or new notes, or change data in my iTunes backup like it said it was going to?

I don't want to just try to restore again, because I have new data and haven't backed it up yet for obvious reasons.

2.
Or should I selectively restore the apps and music from my iTunes backup if that is possible…?

I also have all my apps backed up in iCloud (but not music)but can't figure out how to transfer them back to my phone.

I posted on this before, but I am a little clearer on my problem and my questions now.
