So I ordered an rMBP via the Education Store and now have my gift card code. Can I split this between iTunes, the iPad app store, and the Mac App store? Or do I not even need to do that, i.e. is a redeemed gift card balance shared by all Apple online software stores?

I think its shared. I redeemed my card and I'm able to buy apps on both the Mac AppStore and the iTunes AppStore. I'm also sure you can use it to buy books from iBooks and music from iTunes.
 
Yep, gift card balances are carried across stores (tied to your account). Just redeem the code in any of the stores, the balance will appear on your account, and you can use it wherever you like.
