How to sync apps without getting iPad's apps replaced by iTunes library

I have all my iPhones apps in sync with iTunes... and I have an iPad with other apps that are not in sync with my computer.
When I check the box "Sync Apps" in iTunes, I got a warning saying that all my iPad's apps will be replaced by the iTunes library... and I don't want to do that.
I'm looking for a way to "marge" my iPhone & iPad applications into iTunes library. Any way to do that? Thx!

Right click on the iPad in the devices list and choose transfer purchases...
