Hi,

How do I transfer my notes and bookmarks from one Apple device to another?

Go into settings and enable Handoff. Then you can work on the same document from different iOS devices.
 
iCloud, iTunes sync for bookmarks. For notes, make sure that they are stored on a server in the first place instead of locally on the phone.
