how to transfer/upload folders without losing any files?

I'm a new Mac user and one thing I hate is that when you drag a folder on top of another, OSX tries to mirror them perfectly, often deleting files rather than just leaving them alone. Is there a global configuration option for this?

The reason I bring this up - tonight I used Coda to upload the newest version of WordPress to my blog. It ended up deleting all my existing plugins and uploads folders :(
