The handoff feature between ios 8 and OSX Yosemite is handy, and it's the reason I switched from android to iphone. But sometimes it can be annoying since I use safari on iPhone but use chrome solely on Mac. Everytime I sit on the desk and use iphone for web browsing, the safari icon keeps popping op and the whole dock keeps shrinking and bouncing. I really need an option to turn off this app by app.
 
At the moment there is no functionality for anything like that. You have the feature turned on and all the apps that are compatible show up on other devices, or its turned off and nothing appears.

This might change when more apps get access to it. Though I can see that being either a whole new iOS 9 feature to allow 3rd party apps to do this or at the very least if there is a change to customisation of what apps can appear like you ask - that would be an iOS 9 upgrade too.
