How to uninstall command line apps compiled from source?

I've pretty much messed up this installation of OS X by installing stuff like automake and other stuff to compile apps with the command line, but I'm getting TIRED of reinstalling all the time, is there any way to remove them, and do you have any tips to keep the system more stable with installing stuff from source?
