I'm getting it replaced, but how do I protect the bottom since the Apple case exposes the bottom?

Well without stating the obvious, get a different case? There are loads of others with all round protection, not necessarily Apple ones however.

I like the fit and quality of Apple products. I might try sticking a rubber strip at the bottom. Not sure. Maybe forced to get a Magpul or something.

I use a Torras clear case on my 12PM. Good price and all round protection plus excellent quality and still no yellowing after 10 months.

What phone do you have? The Apple silicone cases are closed on the bottom starting with the iPhone 11 (or 12?).
