iBooks made my pdf files disappear?!

Is this normal I have some free downloaded ebooks in PDF format, well after updating to Mavericks and importing them into iBooks now inside the actual folders the PDFs are gone why is this? Are they hidden?

It seems that iBooks moved all of the files to its own location which is surprisingly hard to find.

They're stored here: ~/Library/Containers/com.apple.BKAgentService/Data/Documents/iBooks

Strange, so how do I go about loading ebooks into iBooks in the future while still making sure I'm able to sync within iTunes/my iPad?

I'm talking free downloaded ebooks here.
