I've noticed that some books aren't available in the Apple Bookstore but are available on Kindle. Is there a specific publisher or is it just random?

It's up to the publisher to allow those books to be sold on the iBookstore. Contact the publisher and ask them to allow said books to be sold in iBookstore.
