Is anyone else having this issue? PDFs and my own epubs were syncing beautifully across my idevices (Apple enabled this a few months ago if you didn't notice). But I just opened up iBooks and noticed none of my books are being synced except the few I bought from Apple.

The books are still in my Mac iBooks app. I've done both iCloud and iTunes sync and I made sure the option to hide iCloud books was off. I tried adding a new book to the mac ibooks app and it would not sync.
 
Yeah, seems like you have to physically connect device to laptop and select the books you want synced for it to actually show up. So if you download a book on ipad, you have to sync with mac, then sync iphone to mac. It's horrible. It used to work flawlessly in previous version.

That's weird, and incredibly disappointing.
