I am having this issue and Apple Communities shows others are having it as well. In mail app on mac/iPhone/iPad, when you delete an email, the next time you log into mail, that email returns. it is marked as read but it is right back in your inbox. Sometimes it takes 2-3 deletes to actually stay out of my inbox. It even keeps the Badge number on the mail app.
