I set up some rules on my iCloud email to send certain emails to a folder but now I don't get notifications when I get emails from them. They just go to the folder and I have to check the folder and refresh it to see if there's anything in it.

Can this be changed? I still want to be notified.
 
That is because you also need to add push sync on that folder. Tick it off here:
Settings->e-mail, contacts, calendar->get new data->iCloud->push-mailboxes
