Icons in Application Folder get jumbled when docking to Display

I have an rMPB that I use with a Thunderbolt Display. Whenever I dock the computer or undock the computer from the display the icons in my Applications folder become all jumbled, and they lose their size and spacing that I selected in the show view options menu. Anybody know any fixes to this? The icons on my desktop also shift over to the middle of the screen when connected to the display, but this only happens very seldom.
