Geniuses can see a debug log (with a beautiful Apple-esque UI) from your phone telling them percentage of calls dropped per day/week/month and what apps have crashed on your phone and how many times they crashed, etc. Warning those of you who want to bring your iPhones in for service that restored clean then restored from backup without any of the Cydia apps, the logs will also be stored in that "Restore from backup," so please beware. Just go in clean with a few apps on it, if the genius asks you why there's nothing on it just say you restored it (it's none of his concern anyway).

Old news is old. They've been able to run Behavior Scan and detect a jailbroken device since at least the 3G days.

If you're taking your device in for service, ALWAYS perform a DFU restore first.

Just to emphasize what Jayhawk wrote above, it needs to be a DFU RESTORE. Regular one won't do it.

Just to be clear, the only difference between a regular restore and a DFU restore is that with DFU restore you have to put your phone into DFU mode first and then restore, right? There aren't any additional steps, right?

That would be correct sir. Remember, if you see anything on your iPhone's screen before you click "Restore" in iTunes, you're not in DFU mode.

Also, do not restore from backup. Always set up as a new phone.

Will running the "Erase All Content and Settings" function from the iPhone wipe all signs of JB?
