FYI, noticed today that iFlicks is on sale for $1.99 today. I think it's normally $20. No affiliation with them, but it is my "go to" piece of software for converting mkv into mp4. It has a simple interface with an "itunes friendly" preset that wil simply remux the video if it is already in h.264, and put the audio tracks in proper format and order. Plus, it will automatically download meta data, and append it to the beginning of the file in the proper format.
I used to use Subler to do this, but got many failures/incompatible file types with it. For $1.99 iFlicks is a steal!!
