I made a boot disk, I will replace my current hard drive, boot format the new hybrid hard drive with a fresh copy of Mountain Lion.

this is where I'm lost

I'm placing my old hard drive in the super drive bay.

Can I place the old hard drive in the super drive bay, boot to my new hybrid hard drive in the hard drive bay and access the files on my old hard drive?

...if I can

I want to move the files over from my old hard drive to my new hybrid hard drive and then format my old hard drive to get rid of the OS and then move the files media files back to my old hard drive...

I'm confused.

I want my OS and appilcations on my hybrid drive(the main) and regular files on my old hard drive

That should work... it will boot from the HDD in the main slot. There are also ways of getting the data without installing the drive (a usb connector).

Once both disks are installed and there is an OS on your new drive, all you need to do is copy and paste your stuff from one drive to the other.

Disk utility will allow you to take care of the formatting once you're done.
