Recently my iMac is acting weird. When the iMac starts up, sometimes fn + F1-12 key combinations don't work, and I would have to replug the apple keyboard.

Also sometimes the apps (Alfred) I chose to have launch at boot wouldn't start, and I would have to manually launch them and go into their settings to tell it to launch on boot.

Lastly under boot camp, the F1 and F2 keys won't work on boot, I have to fix this problem by going into boot camp manager and retick the box that says “Use all F1, F2, etc. keys as standard function keys”.

Any help is appreciated.

Have you tried repairing permissions? Resetting Pram/NVRam? Resetting SMC?
