When I search for iMovie in the App Store on my iPad it comes up as a free app. However, when I search for it in iTunes on my Mac it comes up as a $4.99 app. Both apps are called "Version 2".

What is going on here? What is the difference between these versions?

No difference between the two.

At some point (around iOS 7 maybe) Apple announced that the iLife apps for iOS were going to be free for those who purchased new devices. If you bought an iPhone 5S, or other hardware revised around the same time, you were able to download it for free.

Since your iPad was likely purchased at or after this time it shows as free when searching from your iPad. However, your Mac isn't one of the devices it (the iOS version) would be free for so it shows as paid.
