Today, I noticed that my battery indicator had shown a full charge for most of the day, even with moderate use. Tonight, I'm using it and all the sudden, the battery dies despite the battery indicator being solid green. I charged it up again, but wondered if anyone else has had this problem.
 
This scenario happened to my 3GS a lot when I was on 3.1.2. After Apple released 3.1.3 it fixed my problems with the battery indicator.

Same thing happened to me before 3.1.3. I use to go from 75% to 30% in some cases in like a minute
 
Before yesterday, this might have happened to me once in the 1.5 years I've had my 3GS. Unfortunately, I am already on 3.1.3.

Run it to automatic shutoff, then charge to 100% + 2 hours. You should do that about once a month to maintain battery meter accuracy, but no more often as doing it habitually can shorten your battery's life.

is there a point when the battery will stop charging although its still plugged in? for example when leaving it charged overnight? Or does that ruin battery health?

It will stop charging when it reaches 100%. I leave mine on charge every night.
