Is there something I need to do regarding read/write permissions when installing a PCIe SSD as a boot drive? I'm having some issues that I'm hoping to get clarification on.

1 - Okay, I CAN write to the other HDDs in the bays. FCP didn't want me to set one of them as a scratch disk, probably my error in not picking one with enough space. BUT, I need to enter my password to delete files. Can I get rid of this requirement? Why is it there?
Update: FCP is not letting me write to the other HDDs I guess. I copied the project file from my old boot drive's desktop to one of my storage HDDs, fired up FCP and tweaked the settings and went to save/quit and it said "the specified file is locked", meaning the project file. ??? Works fine on the project file I copied to an external drive.
2 - Before cloning my original SATA boot drive's OS I copied the Desktop, Documents and Downloads folders to a storage drive so as not to need to include them in the clone, and even though they are not on a boot drive I cannot access them from my new SSD when I'm booted into that. They have the red/white symbol on them. Is there a way to change that? Or can I change access to those folders on the original boot drive? On the original boot drive I tried moving them into the public folder but it wants to copy everything, it won't just move without a copy involved. I would really like to be able to just grab what I need when I need it and move stuff around to sort it out before wiping these drives, how can I gain total access?
Booting with my old HDD, I can access all the user folders on the SSD. It mounts as if it is an external drive. Is that normal? The SSD is my start up disk.
3 - When I boot to the SSD, if I have a clone or the original boot drive mounted and right click on a file on the SSD, it shows options for apps such as Drive Genius that are not installed on the SSD boot drive, just the old drive and the clones. Why would it do that? Why does it find apps on other drives? shouldn't it just look in the Applications folder on the boot drive?
4 - Why, when I boot to the SSD, can I access hidden files (hosts file) on the original boot drive but not on the SSD that I'm booted into? I can edit it via Terminal, but a Finder search will not find it but finds it on the old, original boot drive. Seems weird that I can access hidden files on that but not any files in the Documents, Downloads and Desktop folders.
I'm so close to having my new, fresh install ready to use and this is driving me batty!
