interesting itunes problem

I have a 2010 mac mini server with 2, internal, 500gb drives. I am using it as a media server. When the first HD filled up, I redirected itunes to being adding items to HD 2.

During playback, items from HD 1 play flawless, but playback from HD 2 has intermittent skipping...like a 2 sec pause every couple minutes.

Any ideas how to correct?
