I am planning to pick up an iPad Air 2 in the near future, but am concerned that if I wait a bit longer they will start showing up in Apple's refurbished store. Does anyone know approximately how long after launch prior refurbished models have become available?

It could be several weeks to a few months, as the refurb store inventory is driven by returned items, not new releases.

If you're looking for a particular refurbished product, you can be notified when it appears in the Apple refurb store by using Refurb.me.
 
Air 2s should be showing up soon. A lot of them got returned and swapped out due to the many issues people were having with them. Hang in there.
