How does it work if Corp X creates an app for their exclusive use? Do they have to submit it to Apple and distribute it to their employees or agents via the iTMS?

Does Apple get a cut? How would they calculate it since the apps aren't sold?

No, they don't need to use the app store. Apple allows enterprise distribution OTA.
