I know the mini 4 has the dual core A8 and the Air2 has the triple core A8X but their single core scores are the same and they only differ on multi-core scores.
What real life differences will we see and how many apps use it?

Real life differences are covered by the 2GB of RAM. Only really elaborate apps will take advantage of the third core from the A8X. The A8 with the extra gig of RAM will make the iPad mini 4 potentially run an extra version of iOS than the iPhone 6, just like the iPhone 4's extra 256MB of RAM did over the iPod touch 4th generation.
 
Perhaps the most obvious benefit will be the new split screen multitasking. The more noticeable difference will be for gaming with twice the gpu cores available in the A8X.
