On my iPhone, I have a glass screen protector without the cutout for the camera / Face ID (all it has is a cutout for the speaker). It looks good and works quite well. Can hardly tell it's on there, and I've never had any issues with Face ID not working due to the screen protector being over the camera / Face ID system.

Since it works fine on my phone, I can't imagine it'd be much different on the iPad. Is there anything like this for the 11" iPad Pro (or the 4th gen. iPad Air since it is the same size)? I haven't had any luck finding one so far, but hoping someone knows of something. I thought the iPad Air would at least have something since it doesn't have Face ID.

Also, does a glass screen protector affect the Apple Pencil in any way, or does it need to be thinner like a film? Or should I just forget the screen protector altogether?

JETech used to sell one, but I don't see it listed any longer.

I've also found a full-coverage protector can work with Face ID on the iPhone, but on the iPad, it would cover up one of the microphones.

Even the ones specific to the Air 4 have a small camera cutout; most brands don't even bother and just spec their Pro protector as compatible, even though the Air doesn't need such a large cutout.
