I am a physician who reads journal articles on a regular basis. Gone paperless a while ago by using zotero, reading my papers on a Macbook. I also have many ebooks in PDF format.

Just now got myself an ipad pro and hoping to read them on it. Would be grateful if someone can share their way of organizing and reading papers/ PDF ebooks on their iPads.

I'm also looking for a case/ stand that can hold the ipad in a portrait orientation on a desk. Any suggestions would be much welcome.

For reading and organizing I have used "Papers". I haven't tried it yet, but it should be possible to split - screen it with Notes for note taking on the IPP.

Don't know about a stand yet - some company will step into the breach.
