The US Apple Store says they don't have 16GB iPhone 6s or 6sPlus anymore, just 32GB and 128. Did this happen yesterday to keep all the product sizes equal?

Yes; thankfully, 16GB is now a thing of the past. All iPad storage has been bumped up as well.

Yep, most likely because they would have been ordering two chip sizes they no longer offer for some models, so probably worked out the same price if not cheaper to order more 32/128Gb chips.
 
meanwhile, the 64GB 6S models on eBay are still for sale...used iPhones can be good iPhones.
