Hi

I am trying to update my iPhone to 4.0.1. I know 4.0.2 is out, but there is an app I use daily that has not been updated to work with 4.0.2 yet and won't be updated until the end of November.

The problem I am having is that when I try to restore to 4.0.1 I get an error on iTunes that states some thing like, "The phone is not eligible for this version of iOS."

Someone please help!

Current iPhone version is 3.1.3
The iOS 4.0.1 file name is iPhone2,1_4.0.1_8A306_Restore.ipsw
 
What if I jailbreak the current version I am on could then somehow upgrade to 4.0.1? Or is there a way of bypassing the iTunes verification process?

SHSHs are device-specific. Because you didn't save your blobs with 4.0.1 you can't upgrade or restore to it. You'll have to wait until 4.1 is out and jailbroken by the dev team for another shot at jailbreaking, unless of course you stick with 3.1.3. You can use Spiritjb or other methods for that.
